Spoiler:
I see 2 obvious interpretations. The scientific one and the religious one. I think the first one makes more sense and more elements point in this direction. For example the main character, who is an embodiment of science. Also his dad is an embodiment of mathematics.
I really don't think the religious one makes sense in context. There are too many elements pointing away of it. Although it might be something like "god is actually just yet another being, but a more advanced one", but it would still be within the scientific interpretation. But I don't think it's about gods/kami, unless one can find a specific kami which matches her. It might be a first contact story as well. I actually don't have my own hypothesis who she was. I think there were not enough data. Have you seen Kaido? She might have been someone like that. What are your thoughts?

I think I would classify it as surrealist science-fiction and a slice-of-life coming of age story, however weird it sounds. :D No, it's not magical realism, despite some claims on the Internet. (E.g. Mirai is magical realism.) It's also not (urban) fantasy.

EDIT: Oh, cool. Wikipedia agrees with me. :D

  Spoiler:
I really like how they presented the main character. It's in start contrast to many other coming of age stories. In other stories the main characters often get their dream broken. But this story is the opposite of that. And it's great! I like the "broken dreams" stories, but there are many of them already. But there are not so many stories like this one.

Do you mean that it doesn't look like a surrealist science-fiction slice-of-life coming of age story? :D

Yeah, it's well hidden among the penguins. :D

But it got SF Taisho for a reason.

unoduetre - The impression I got was that even the adults didn't know what penguins look like, so it suggests they've grown up without them. Say following a mass extinction event, like the poles melting.

No, it's based in our reality and our times, so the characters know how penguins look like.
